I recently got a new laptop, and in doing so have installed all the new programs from my old PC onto the laptop, etc, etc.

My problem is that now I have an iPod full of music and an iTunes with none on it, and I'm not entirely sure how to get music from one to the other, if at all possible.

As far as I know it is difficult to do if you don't have a mac. It could be different with the updated version. Just make sure you turn of syncing on your itunes, otherwise as soon as you plug it in it will wipe your ipod of all it's music.
On my mac, when the ipod is plugged in you can just copy the music straight to your library. I couldn't do it on my PC though.

I can copy across the songs I purchased through the iStore.
But assuming for a moment, hypothetically, that not all of my music came from the iStore. I don't really wanna have to go through all my CDs to get the songs I want.

There's a few programs out there on the Internet that let you copy music from an iPod to a PC. I've used one called Senuti, but that's Mac-only. So I did a quick search and found this program called Music Rescue (http://www.kennettnet.co.uk/musicrescue/). It's shareware, but it looks like it will still function unregistered and just annoy you about it.
Thats happened to me before and using iDump (http://www.download.com/iDump/3000-2169_4-10407429.html) always works perfectly to retrieve all my songs.

Just set the ipod as a removable storage device and then copy the files off the ipod onto your computer. This does reduce the songs to being labeled as 4 letter combinations instead of their actual titles, but when you import them into i tunes the titles are correct.
