I can't remember the name of a movie...

I know this is probably not going to get answered considering the vagueness of my memories, but here goes.

I want to know what the title of the film was where (as far as I can remember) some guy was sleeping in his bed, tossing and turning, then it cuts to a shot of aliens abducting or probing him or whatever. Then the next thing I remember is that someone calls him over to some military base, where they captured an alien. The alien just keep stirring some red shit in a bowl I believe, the guy keeps yelling at it, and he calls it DOS or something, after MS DOS program that the alien opens up or types up or something to make it appear. It's rather vague, but I really want to know what this movie was. I wanted to see the whole thing, but this was ages ago and I had somewhere to be.

And no, it's not communion.
